יומא עה: כתיב שׁליו וקרינן, סליו, אמר רבי חנינא: צדיקים אוכלין אותו בשלוה, רשעים אוכלין אותו ודומה להן כסילוין
שם עו: כתיב ישׁמח וקרינן ישׂמח, זכה משמחו, לא זכה משממו
סוטה ג• ריש לקיש אמר: אין אדם עובר עבירה אא"כ נכנס בו רוח שׁטות, שנא': (במדבר ה) איש איש כי תשׂטה אשתו, תשׁטה כתיב
Compare all of these to a regular discussion of יש אם למקרא\מסורת, which may apply even when both are spelled the same. See for instance סנהדרין ד• בחלֵב\חלָב אמו, which calls the distinction מקרא and מסורת. In these, on the other hand, it’s called קרי and כתיב, even though again both are spelled exactly the same, with a shin.

The implication is that shin and sin are not considered spelled the same. If קרי and כתיב means that you read it differently from the way it’s written, it’s as if every שׂי"ן is considered to really be a סמ"ך (as in the first gemara listed), only it’s (always) written as a שׁי"ן.

Similarly,

שופטים יב(ו) וַיֹּאמְרוּ לוֹ אֱמָר־נָא שִׁבֹּלֶת וַיֹּאמֶר סִבֹּלֶת

To emphasize the point, here the verse spells סבלת according to the קרי.

I think this would argue against those (I saw for example the sefer ספה ברורה by R’ Yehoshua Bresler) who claim that a sin and a samech should be pronounced differently. There is no such thing as a sin.
